Definately take it out of the case *before* it goes into the X-ray 
machine!  
I forgot to do that the last trip, and was awarded the honor of waiting 
while
they did the full swab/analysis, etc.  My briefcase hasn't been cleaned so
well for a decade!  (... then again, if you're willing to chill for 15 
min. while
they scrub your case, the cleaning might be worth it :-) )
