Is /usr/bin/gnome-panel what you are looking for?

On my Debian system, there is a directory: /etc/gnome/panel-config that
seems to contain most of the system wide settings.  I haven't been able
to find any tmp files, nor can I think of a reason for there being any. 
I did find a file in my home directory called .gnome-errors that might
have some useful information in it.

Since you really haven't described how it is "fubared", I don't know
what else to say.
