I went through this when I manually upgraded SuSE 9.2 to X.org 6.8.2 packages 
so I could get the Intel 915GM adapter working on my Dell Inspiron 6000. I 
use "Sax2" to configure X and it modifies /etc/X11/XF86Config but the new 
X.org packages I installed look at /etc/X11/xorg.conf instead. It took me a 
few tries to figure out why my changes were not being picked up when they 
looked great in the Sax2 preview screen.

My workaround was to make a symbolic link named /etc/X11/xorg.conf that points 
to /etc/X11/XF86Config.
