Maybe you've already done this, but look again in your xorg.conf file.
I discovered after upgrading my desktop to Intrepid that the mouse and
keyboard had been moved to HAL and all the entries in the xorg.conf
file had been #-ed out. If yours are now #-ed out you'll have to
configure the mouse elsewhere (but I can't remember where it was).
