I suspect that data files can't be parsed by Apache because it isn't
firing up as
a different user, pi.
Look at the following excerpt from /var/log/apache2/error.log:

Do I need to add /home/pi/controller to www-data-to-pi?
How about the php script startup.php that Apache calls to startup.sh and
kill.sh from?
