This is the North bridge chipset, not the video card, this is the
correct behavior.  What does the command:

lspci

show is running on the agp?

Is it possible that you have two different versions of your XF86Config
file, one being loaded on startup, the other is trying to load with the
startx command.  I've come across this before, but I don't remember the
circumstances, seems like it was during the transition to the new config
file XF86Config-4 (the different dpi setting is a clue along those
lines).
